Angry possible cause of shifting problems?

Ok, here's how I made this discovery. I was on my way home to SC from Indianapolis when my temp. gauge flew waaaaay too high. Checked the radiator once the car cooled: it was empty. Filled it up and diagnosed the problem: leaking water pump. So luckily, a shop was open (it was labor day) and they put a new one on for me. After fixing the problem, the mechanic informed me that I had a broken transmission mount. That would explain the scrubbing that I had thought to be a traction problem whenever i would take off from a dead stop. Could this be the problem that has caused my shift points to be waaay off? I've already tried adjusting TV cable, etc. to no avail.
