You can always use the Pro-5.0 stick and adjust it's length; just cut it until it's a length you like it.
As for cutting the boot; it's done so it doesn't impede on the function of the shifter, not for noise. I cut mine YEARS ago, and never had a problem since.

I have a Pro 5.0 stick that's too long for me; I've never even installed it. Want to trade? I keep meaning to buy a Lou's short stick. PM me if interested.
The shifter probably has nothing to do with the grinding, and the stick definitely isn't it. The only way the shifter could cause it is if the positive stops aren't adjusted right. It's unlikely that they would have been okay before the clutch change and then not okay afterward, so my guess is that whoever installed your clutch messed something up. It's also possible that if you replaced it with a different type of clutch (like an upgrade), that you need to adjust the slave cylinder or bleed the clutch hydraulics to get it right.

The Pro 5.0 is supplied with an extra long stick, with TONS of extra threads so it can be cut down. I think I've got ~1" cut off of mine.
