I have a 396 stroker, and Iam getting ready to put the harmonic balancer on. Where do I line up the timing mark on the balancer corresponding to the crankshaft?

The balancer will only go on the hub one way so that should take care of your problem.

The mark on an engine from the factory points to 12 o'clock when #1 or #6 piston is at TDC. Bolt the damper to the hub, then mark the hub where the arrow on the damper points straight up. That will give you a reference when putting the hub on. That is if the hub isn't on already.
