Code 29 - Secondary Air Injection (AIR) Pump Circuit
It's blowing the AIR fuse under the hood. If I just pull the relay for the pump will everything be ok? I looked at the wires going into the pump and they look fine, and when I replace the fuse the pump runs, but then blows after driving for a while.

If you want to disable the pump, just unplug it's electrical connector and make sure there is a good fuse in the fusebox. Normally, the computer will not complain if you do it this way.

Yeah, I just replaced the fuse, cleared the code and unplugged the connector on the pump. Since then it's been fine. Now I'm wondering if my car is running worse because it thinks the pump is working?

Your car isn't "running worse because it thinks the pump is working". The AIR pump only runs for a couple minutes at start up, to burn excess fuel in the exhaust and help the cat(s) heat up faster. After that it shuts down. Has no affect in any way on the way the engine runs.
95 and newer LT1's are covered by a "recall" on the AIR pump, in the event you would like to keep it working.

Recalls are driven by emissions requirements, repairs of which may extend well beyond the normal warranty period for the rest of the car.
